Is there any way to make the reply to email address the email submitted in the form.  I frequently get emails from someone who had received an inquiry from their ad and just hit reply, so it ended up in my mailbox.  Or better yet, is there a way to link to the private messages module from the listing so that communication can be handled that way?  Is there a userid token?

Yep, there should be the [AUTHORID] token that allows you to link via PM.

The reply email address is the portal admin email address I think, should we use the user's email address?

You could use this article to link to private messages, just swap out the active forum bit with property agent and [AUTHORID]
